ArrayIndexOutOfBounds Exception while searching JavaHelp application

I have a server based JavaHelp application. After creating the search indexes and deploying the webapp to a server, when I try to search, I get results (not sure if they are complete) but I also see this error in the server console

java.lang.ArrayIndexOutOfboundsException: 15555hit not

I am not able to figure out the reason for this error. Any help regarding this will be highly appreciated.

aahh..found the problem. I was passing the files twice to the Indexer while generating the search index.

Generally happens with corrupted search databases.

Where do I start to figure out why the database gets corrupted?

I found a few html files that could be the reason for this error. Once I remove these files, I don't see the error anymore. Are there any special characters that cause the search indexes to be corrupted?
