Does WebStart provide an alert or message that a update is available for an app? So for example if a jar is updated for an application using webstart will WebStart send some sort of message to the application we can use to alert the user?

No. By default, when run online, webstart will download and install in it's cache any modified jar files before launching the Application. If the application on the net is modified while the app is running, Java Web Start will not check for or report this update in any way.

On a side note, in Java 6, there is now an option to prompt the user when an update is available, but the user would still have to launch the application via Webstart to receive the prompt.
