Specifically I would like to externalize two jvm-options in the domain.xml into another file. Is this something that glassfish supports?

Can you be more specific about the behavior you are looking for?

GlassFish does not support any sort of "include" behavior in the
domain.xml that would include content from another file.

Related question: what about the ${com.sun.aas.instanceRootURI} property
(and others like it)? Are these system properties?

Yes. Anything in ${..} is a system property.
